Rename save_latent_dynamics to save_diagnostics for consistency #872

diagnostics is the name cmdstan actually uses for the arguments, so using that consistently in the shared code makes sense to me.

Note that this is basically a revert of #260, which was from a time when none of the other methods used the diagnostic output as far as I can tell.
